Electical Problem

I have been out of country for awhile and left my 99 solara with a family member to start and keep running. Lets just say they let me down. When I came back battery was dead. Put a new battery and all hell broke lose. Radio, clock, door lock, windows all dont work and transmission shifter locked. Tried using the lock and unlock on the remote and doesnt seem to work. I need some help. Getting ready to go back to the middle east and want to get running before I go.
