Good question.

Also, does the SLE have a different system than the SEs?

The factory alarm all it is is a kill switch.
To test if your factory alarm is a full alarm system the test is the window down test. Bring the windows down lock the door and open the door from the inside.

That is not true. The SLE, at least, has a full alarm that will sound if one of the doors, trunk, or hood is opened while armed. It will also sound if a door lock is unlocked (without opening the door) while the alarm is armed. This is all in the owner's manual and I have tested the alarm on my '04 SLE V6.
Moved on to better things...

SE's don't come with an alarm. It comes with a theft deterent systems which simply means that you need the key with the chip to start the engine. Can't hot wire the car since the ignition is not "communicating" with the chip in the key.
If you want an alarm you have to buy one.

SLE's, on the other hand, come stock with the same thing plus an alarm.

What he said. I didn't know about the trunk until this weekend at the Toyota show. I told someone to just pop the trunk to get to the cooler since the doors were locked but the top was down. Didn't think the alarm would go. But it did. Lesson learned.

Unless changes has been made in the '06 to the alarm, which I doubt; it should be the same as the '04 and '05 models...so no shock sensor from stock unless you upgrade. :)
