Yes, amp should run from battery. Guess I never caught the fact that you had it installed by someone...I assume a stereo shop. With that said, forget about trouble shooting it yourself and take it back to them. It's their responsibility...make them fix it!

I had that same problem when I had my 99 solara with an Alpine V12 amp. It went away by adding inline noise filters to the audio lines (out from the HU). It's a fairly easy fix, you can get them at CC or Best buy.
BTW- get a capacitor if you are powering a sub, to avoid big power drain - specially when you have your lights on at night.

Thanks guys, I will try out the filter, since my friend insists that this may work. Otherwise I am going back to the shop and have them fix it. I just didn't feel like driving all the way down there. :P
Sorry, I didn't mention I got this done at a shop. Oh, and I don't have a sub.
