I'm doing this from memory, but here it goes. First, hold both of the outer buttons at the same time and continue to do so till the little red light on the HomeLink control starts to blink. The light does not start to blink right away, maybe 30 seconds, so be patient. This action erases all the codes that might be stored in the system. Once the light starts to blink, release the buttons. Next, decide which of the three HomeLink buttons you want to use for your remote. Take your remote, make sure it has good batteries, hold the remote right next to the HomeLink control. At the same time press and hold your remote button and the HomeLink button you want to use. Hold both at the same time and don't release till the little red light on the HomeLink control starts to blink. Once it does, then release and you are all set. The problem is that some door openers now have what is called rolling code encription. If that's the case there is more you have to do to make the HomeLink work properly. If I remember correctly, once you have done the programing as decribed, if the light on the HomeLink control blinks when you press the button, then you have a rolling code device. If you have rolling code, there is more programing you have to do. On your door motor mounted in the garage, there is a button somewhere that says something like "training" or "learning". As to the exact position of this button, I really can't tell you. Every door opener is different, but it should be somewhere on the back. Anyway, if you find the button press it. You have only 30 seconds to do the following. Press and release the HomeLink button twice. If the door opens, you've got it. If not, repeat the pressing of the "training" button, then press and release the HomeLink button three times within 30 seconds. Then that should have you all set. My door opener is old, so I did not have to do the "rolling code" deal, but I have done it for a friend, she has an Acura, and it worked fine. I hope this helps you out.

Well I have HomeLink too, but when you're programming it, you don't need to clear the codes if you have other garage codes stored, but definitely for your first use (clearing the codes speeds up the process though).

However, the manual begs to differ: Hold down the HomeLink control button until it starts to slowly blink (20-30 seconds), THEN you push and hold the button on the remote, holding it 1" from the button array. Once it is programmed, the light would blink rapidly.

The manual doesn't say what error would pop up if there's a rolling code, nor can I speak from experience considering that the 2 garages and 1 gate's code on my HomeLink doesn't have rolling code, but my guess would be that if the garage door doesn't open after programming, then you might have rolling code.

IMPORTANT: When you press "Train" or "Learn", make sure that ALL remotes and other HomeLink-bearing cars are present, otherwise it'll most likely erase the remote that is not present. I'm sure that technology has improved and will store the previous codes, but you never know if your spouse's/roommate's/relative's/spare remote doesn't work. Also, you might want to have someone help you since the feature might only give you a limited time to program each remote.

As I write this, I'm looking at page 212 in the 2006 owners manual here is the quote regarding the holding of the buttons "Simultaneously press and hold the hand-held transmitter button along with the selected HomeLink button. When the indicator light on the HomeLink changes from a slow to a rapid flash after 20 seconds, you can release both buttons" Regarding the rolling code "The garage door has the rolling code feature if the indicator light (on the HomeLink) flashes rapidly and then remains lit after 2 seconds" I should have gone to my manual in the first place, as I said I was discussing the programing from memory. Anyway, I do hope you were able to get everything working, I'm sorry I forgot the slow to rapid flash. However, at least in the 2006 Owners manual, there is no mention of pressing the HomeLink button first, the press the garage door transmitter button.
