Yes, you just need to get line level adapters to convert the high level output of the deck to low level for input into an amplifier. If you have the JBL upgrade already, you can either keep that amp for your mids/highs or if you replace it w/ replacing the HU, it will be a bastard to bypass it. I dont know what the JBL amp is rated at but it's prolly enough for your mids and highs unless you really want to get crazy.
