As far as the ecu go's, what I did on bobs 5 speed swap was because the donor car I used had an immobilizer setup I took off the key coil off the ignition and zip tied the coded key to the key coil and set it aside then I was able to use bob non code key to start the car, I did this so he can use the same key with his door locks, to avoid cel's, I had to replace all wire harness from the engine,firewall,dash,and the harness that wraps around the front of the car.
The other factor to keep in mind is your abs pump because there are 2 different pumps, you need to make sure the harness you get match your abs pump. one pump as 2 plugs and the other has one big plug, keep that in mind when buy your harness.
As far as using the auto harness, no luck for me.The solara that I did the 5 speed swap kept getting cels for the solenoids 1&2 only below 30mpg I think its hard to trick the ecu because its wired different then a manual harness, you're thinking disconnect the wires you don't need right, won't work because the auto harness has various plugs along the harness that jump certain wires to others, long story short its a big spaghetti mess of wires. I used the following resistors, 2-15ohm 25watt, 1-5ohm 25watt and 1-600ohm 25watt, only one resistor got warm and that's after 2hr drive. the code that I kept getting was 1&2 solenoids and only when driving below 30mph, the direct clutch speed sensor was the problem I think. I tried 3 different manual ecu's and with the auto harness i kept getting cel light for the soleiods, yes all 3 ecu's were manuals this was one of the ecu numbers 89661-06631 anyhow this what happeneds when I'm up late and can't sleep, SCV6 pm me or call me when you get a chance I have a few questions about your swap.

Well I'm still working on that. I think I need to figure out how to link the Direct clutch speed sensor to the speed sensor and see how that works out.
